We must remember there are TWO products here.
AmigaXL is basically UAE-JIT compiled for QNX, plus some enhancements. This
will support all the features UAE normally supports, including hardfiles and
chipset emulation to ECS level, but also has all the limtations you expect
from UAE-JIT, and some of the JIT optimisations have been removed to improve
stability.
AMIthlon is based on the UAE-JIT engine, but many of the UAE features have
been removed, and the JIT engine has been further optimised and fixed (the
bugs removed for XL have been fixed for AMIthlon). Also some serious
reworking has been done to replace many of the UAE features removed with
features natively controlled from within AmigaOS.
The result is that AMIthlon is faster than XL, and has some features the
latter lacks, but the reverse is also true regarding the completeness of
the emulation.

Again, you are talking about different programs. PPaint has issues under
AMIthlon, for instance, because it is not fully RTG compliant. Apparently
the same problems show on Amigas with gfx cards that do not support
scandoubling. It should work under XL though. I have also so far not been
in a position to test any of the AMIthlon sound support listed on the H&P
pages.

Again, some of these will run on XL, but will be limited to the slower ECS
display modes. All fully RTG applications and games should run under
AMIthlon too.

Well, you can already see what you'll get by installing WinUAE v0.8.16 R4.
AGA emulation is extremely flaky and incomplete though.

Very much so, for all three products. There is a danger of everyone pulling
in different directions though, so some active guidelines and participation
from Amiga Inc would probably help, not that I'm holding my breath.
